Aha, the timecrack rewrites events, by stealing people and erasing them from history. But Rory was already dead, so rather than never being born, he will NEVER HAVE DIED! At the finale the Doctor will fix the magic technology (possibly some super-duper universal perception filter!) which is altering reality, so Amy will remember Rory, and it'll be happy endings all round!

I really hope that's what happens, cause I love Rory!
